Fondaparinuxnatrium ist ein antithrombotischer Gerinnungshemmer, ein Faktor-Xa-Inhibitor. Fondaparinuxnatrium ist chemisch mit Heparinen mit geringer Molekülmasse verwandt. Seine Pentasaccharidstruktur entspricht der Antithrombin III(ATIII)-Bindungsstelle von Heparin. Die Fondaparinuxnatriumbindung an dieser Stelle potenziert die natürliche Hemmwirkung von ATIII gegen Faktor Xa um einen Faktor von etwa 300, was zur Hemmung der Thrombinerzeugung führt.
